This has been a long time problem with some earlier generation CR-Vs but can also plague later model years as well.
Yes, 2 things may cause the knocking sound.
1. Gas strut
2. Rear hatch glass rubbing against top edge of rear swing out door.
The gas strut fix is simple enough and easier to isolate because when the struts vibrate, it is pretty obvious to hear and locate the problem.
However, for the rear knocking noise over bumpy roads, it is harder because it happens only when the CR-V is "twisted". Here is an explanation of how that happens.
There is a "striker" mechanism on the rear swing out door that attaches to the a metal U bracket on the flip up rear hatch glass window. Sometimes, this striker mechanism may be misaligned and so causes the hatch glass window to touch the top edge of the metal swing out door. Usually, there should be a gap in between the glass and the top edge of the swing out door. However, if there is misalignment, the glass actually comes very close to the metal and so when going over bumps, the two items touch, thus causing the knocking noise.
This is most evident when driving up an incline at an angle (up into a driveway). The rubbing is the noise of the glass popping out against the metal gate. If you examine the top portion of the rear swing out gate, you'll probably notice some scratch marks left behind from the contacts.
Adjustment of the striker unit is thus necessary to relief the rubbing, and this would be demonstrated in a later article on how to properly adjust the unit. |

My 97 V has been suffering from a "popping" and "rattle" sound from the rear end, for quite some time... I've had the struts and shocks inspected, but that didn't turn anything up. But I discovered one day by accident, that the sound was actually coming from the rear swing-out door hinges.
I guess over time, the hinges dried up and metal-on-metal was popping while the V was twisted - the sound only happens when driving over some bumps, or while the vehicle is going up a driveway approach or something like that.
The fix - it's simple. Get a grease gun with a needle, or a tube of wheel bearing grease with a small tip... When you open the door, you'll notice there are some small holes in the hinges (I assume to provide lubrication). Put the grease in those holes while the door is wide open, swing the door back and forth a few times, put some more grease in while the door is partically closed, swing the door open/closed a few more times, wipe up the extra and that's it! (Keep pumping as much grease in those holes as you can get... swing the door open and closed for a while, and add more grease if you can.) Took 2 minutes, and $.50 worth of grease to fix it.
I tried various spray lube's at first (WD40, White Spray Grease, Moly Lube etc.), which also fixed the noise, but it came back after a week or so. Heavy grease (wheel bearing or the like) seems to be the only thing that will fix it - I assume because it "plugs" the gap between the two metal surfaces.
Been noise-free for several weeks now.

You might want to check black cylinder that keeps the rear door from opening to fast its right under the rear door . there is a rubber grommet that wears out that was my problem .

Hi, The knocking sound is definately related to the lack of lubricant in the rear door hinges, i have found that a normal lubricating oil every 3 months completely solves the problem. Just squirt it through the the small holes in the hinge and wipe off the excess.My CRV is a 99 model and has done 225000 km and does not use a drop of oil between services.

It works!
I did sprayed some white lithium lube into those tiny holes of the hinges,
but that doesn't work at all.
Recently, I found a good way to lube them,
just put some thick grease in to a small syringe, pull away
the metal needle part.
Stick it into the hole and injet them in.
You'll see some water and dirt comming off from the gap,
until the grease comming off from the other hole, then you are done.
I put some transparent tape to seal the hole to prevent dust/water
gets in.
